Help and Advice
NASC Affymetrix service is able to offer help and advice on both experimental design and analysis of Affymetrix data. We can assist with the initial design of experiment, such as growth conditions, sampling, replicates etc. Assistance with analysis includes help with data obtained from the Affymetrix gene chip service, downloaded from the NASCArrays website or from the Affywatch CDs . We are able to assist users on analysis of CSV spreadsheet data using excel and analysis of .CEL files using analysis packages such as GeneSpring, D-Chip, J-Express. We can help with low level analysis such as normalisation, analysis of replicate variation, finding up/down regulated genes. We can also help with more complex analysis such as clustering, pathway analysis and promoter regulatory element discovery. If you have any analysis questions, please contact affy@arabidopsis.info.
GeneSpring available at NASC
We have available a copy of GeneSpring for people to come and use for analysis; full training is provided if needed. GeneSpring is becoming the industry standard analysis package and is a powerful analysis programme that has a range of analysis features including:
- Filtering of data on a range of criteria including fold-change, confidence, expression levels, standard deviation
- Simple statistical tests - 1 or 2 way ANOVA,
- Clustering - K means, gene trees, self organising maps, QT clustering
- Analysis of potential regulatory sequences
- Pathway and ontology analysis
